The best option is the 'Exprés Aeropuerto' bus, operating 24 hours. It's a 5 euro fare to Atocha, where you can transfer to the metro line 1 towards Pinar de Chamartín and get off at 'Tirso de Molina.'
Can I check in late at night? My flight lands after 11 pm.
